LMP1 Privateer saw the No. 13 Rebellion Racing R-One AER of Dominik Kraihamer and Alexandre Imperatori outpace the ByKolles CLM P1/01 AER by nearly 1.5 seconds for class pole.
Ford, meanwhile, swept the GTE-Pro front row, with the American manufacturer taking its second consecutive qualifying lockout.
While it was Olivier Pla and Stefan Muecke that claimed class pole in Fuji, it was their sister No. 67 Ford GT of Andy Priaulx and Harry Tincknell that took top qualifying honors, their first of the season.
The duo combined for a best two-lap average of 2:01.391 to edge out the sister entry by 0.137 seconds in the 20-minute GT qualifying session.

Aston Martin Racing, meanwhile, claimed its fifth GTE-Am class pole in eight races, with Paul Dalla Lana and Pedro Lamy reeling off an average of 2:03.767 in the No. 95 Aston Martin Vantage GTE.
It came after Dalla Lana's first flying lap being disallowed due to track limits.
Dalla Lana and Lamy will share driving duties with Mathias Lauda tomorrow.
