I think the software might corrupt the channels the names and numbers aren't showing up correctly for me.

You are correct about the channels having different numbers.If you manually remove channels through the "delete channel function" on the STB menu you will see the correct numbers. So , do you go by name or number for channels? I would say to remove channels manually, acquire a working UDF file and run it through the editor to get a better idea of what to work with. I have several saved UDF files saved after every scan in case of missed channels or screw ups. Saved full scan, edited, then saved finished file with backup function in menu. Manhattan editor by Jeff Schuman is Alieditor, same chinese characters in channel names. googled to find rickcaylor toolbox for free manhattan,good read.
