Cleaning rubber with rubbing alcohol from time to time shouldn't be an issue, it will eventually cause rubber to deteriorate.

I disassemble my remotes and wash in hot water and dish soap, have done for years.
Manually wash the PCB to not have it in water very long and let completely dry. The rest you can let soak and get the coffee, coke, beer or wine them.
